This is going to be pretty self-explanatory, but here is a picture that will give you an idea of where images are if you want to do branding and are running a Windows-hosted JSS.
Pretty easy to find. If you go up a level you'll be in ROOT, where the favicon is located. You'll also find the stylesheets folder there.
Branding of the Self Service app itself will still have to be done on a Mac box, as that requires a machine that can read a .app. Though if you're really clever I'm sure you could work around that… :)
